From those pics, it looks like the front end of the sill is too far in. I wonder if the inner sill has been badly fitted / repaired, rather than the wheel arch too low. Have a butchers underneath and see what that looks like.
So you bought the van as a project and it came with no floor but the owner did some welding of the chassis and sills before selling it. What you have shown in the pics so far is an example of the work done, which as you say is not right. Maybe it would help the experts on here to help you, if you put up more pics including the interior and underbody and new floor. Did you do the new floor?
Would looking at the height of the jacking point be a good start? I think I'm right saying the top flange should be dead level with the top of the chassis rail, that gives a reference for the height of the bottom of the b pillar, arch and end of the sill. The end of the top hat above the jacking point can be used to locate the sill sideways but is a bit less certain as the front one is shorter and usually shortened to fit. This is the left hand drive version, if it's of any use. It looks like the front end of the sill (cill?) where it attaches to the B post is all set up too high if you compare it to this.
Is it possible to unpick the B post repair and shorten it, so it all lines up? ps I see this is what Davidoft said last Thursday
Maybe my terminology is wrong. What I’m referring to is the structure to the rear of the wheel arch, in particular the outer skin. If the skin was removed and shortened a bit it would just about match the curvature of the sill.
The outer skin is there but in one of the first pictures it looks like everything behind it has rotted away.

The sliding door channel is made up of three section whats missing is the bottom section that forms the outer cill. Unfortunately ive lost all my photos from the restro but when i find it i will forward. There is a easy was just look at VW heritages web site and it will show a list of diagrams and part. Good luck. @Baysearcher correct but theres another part thats welded to the bottom of it to forms the same curve. trust me ive done it.
Ok help me out here. I’m currently working on the front section of the rear arch. It has a box section on the inside, a middle section and an outer. The middle section is flat. Some people are saying that the sill we are looking at in pictures above is actually the middle section and should have an outer sill on top. Is this correct? If so the right hand (rear) end looks like it’s been lined up as the outer sill.
